I went into settings today where I historically have had it set to run an automatic backup every three minutes. It works fine, but it dumps the files into the project directory and it gets messy.. So I used the option just under that to run the backups to a folder, and I just type the word Backup, expecting it to use that as a directory relative to the folder I am currently working in. It doesn't seem to be working. Is this because I opened a pre-existing project? Will that take affect if i start a new one? What is the proper way to get my auto-backups routed to a relative sub folder?

just talking out loud.. Since this is a pre-existing project, I'm going to manually create the Backups folder in the project path. Maybe Reaper is freaking out because it should have created that directory when I made the project (assuming I had set that option BEFORE making the project) and is now looking for that folder to already be in the relative path...
I think it needs an absolute path to a pre-existing folder. But it would make sense if it would accept a relative path and just reate a folder in the projectfolder. I guess you would need to define a path for backups of unsaved projects too, but thats no biggie. I think you will need to make a feature request for relative paths in this case if you really want/need it.
Yeah this jacked me up for awhile, too. I'd prefer a relative path of course, but I guess for now I just have all backup files lump into an insane mess in a documents folder that I can dig through later on if need be. Blah.
Yes it would be nice for it to save with each project like Reaper.. You can create a folder in your project.. Then go back to that window in preferences and choose that folder. Then it will save there. The PITA is you have to do that on every project and you have to manual switch each time you switch projects.. Which again is a PITA. So I just choose a folder on a drive that I use for bouncing test/rough mixes and other backup stuff..sort of a utility drive. I let everything save there and after a few months I empty it. But I have had crashes and needed to go to that folder and reopen last saved worked perfect. Much easier then trying to reaper to change that path each time I open a tune. They really need to make a new session create a audio folder and backup session folder.. I have mine set to have the audio folder created by default. But these are things that must happen on their own for new users.. This is the sort of stuff that turn people off when they go to try out Reaper. Sure people who's on it all the time know the tricks. But they need to make little stuff like that easier new users.
